T-Coffee (Tree based Consistency Objective Function For Alignment Evaluation) is a tool for multiple sequence alignment (Notredame et al. 2000). T-Coffee can combine separate alignments generated within T-Coffee or from other alignment software into a single alignment. This program also gives a consistency score for each position of a combined alignment which can indicate the accuracy of the new alignment.

To run T-Coffee from a UNIX shell type:
t_coffee input > output
at the command prompt of the terminal window.
